I haven't encountered that particular problem before. Perhaps someone
else will know more about it, but I do know of another issue regarding
footnotes that you should be aware of before you put much effort into a
document with footnotes.

If a document with footnotes is created and saved, and that document it
later reopened and more footnotes added, the numbering of the newly
added footnotes will be messed up (and the footnotes generally start to
behave a little odd). This issue has been fixed in the development
version of Abiword (version 2.1.x), but the fix is not in the stable
releases (version 2.0.x).

There are a couple workarounds to the issue I've mentioned. One is to
add all footnotes at one time (without closing and reopening the
document). They behave properly if this is done. Another is to export
the document in another format (such as saving it as an RTF file). This
sometimes causes Abiword to properly reformat the footnotes (but not
always).
