What system are you on?

It sounds to me that when you upgraded to version 1, and
then removed it, it overwrote some files that version 0.99.3
used.

Perhaps if you could remove 0.99.3, and then re-install it?

I say this without knowing the specifics of your system,
but I think the logic is correct.
