I chased this question down a while back. If you look at the (4.0.x
version of the) man page for XF86Config, you will see that the server
will look first for XF86Config-4 and if it doesn't find that, it will
look for and use one called XF86Config. The man page also shows the
various places it will look and in what order. I think the reason for
this is to make it easy for you if you want to switch between 3.3.6 and
4.0.2 since they use different formats. The man page is here:

Another thing to bear in mind is that if you are ever confused about
which config file was actually used, you can look at the log file (for
Linux, I think this tends to be /var/log/XFree86.0.log). Look at line 11.
